We have our forms setup with paypal through the jotform process. Yesterday and today several of the forms are not being sent to the client even though the payments have been sent. The forms are setting in the non payment confirmation window, but they've been paid.

If the Payment was made and JotForm did not mark it as complete, possibly Instant Payment Notification was disabled on your PayPal account when they were made. If payments are not complete I'm not sure any Notification will be sent.
