I got notice from paypal that a payment was received but did not get jotform notification. If I complete submission I don't want purchaser to be charged again. Will that happen?

Usually, a pending payment means that the user did not complete the transaction. If you click on complete submission button, the submission will NOT process any payment as there was no payment information to begin with, please check this guide for further details: https://www.jotform.com/help/135-How-to-View-Incomplete-Payments
I would recommend you to enable IPN in your Paypal account: https://www.jotform.com/help/276-How-to-Enable-IPN-for-Paypal
