Do submissions still count over our limits even if we store them in our own SQL server?

     If we store the tables on our own SQL Server and use Web-hooks to POST records to our SQL Server does that count against the number of submissions pertaining to your fee schedule

Yes, submissions are still counted over your account limits no matter where you store the form data. You cannot bypass the limit by any means.
