I want to change the HTML source code, instead of using the HTML Editor, can I do this, and where?

Since users cannot edit the actual source code of their forms, a copy has to be obtained from the Embed Form Wizard (Setup & Embed tab > Embed Form), edited and pasted into a web page of their choice.

Is this what you were referring to?

I found the ability to get the Source of a form, but i did my own customization to the html and css, and would like to use that.  Because the Lightbox and Popup embed, within JotForm is great, but customizing the form in the editor is a HUGE PAIN.

I want to just write my own html and css, which most editors give you the HTML Source but doesn't seem to have the functionality in the JotForm editor??

You can embed the forms full source code, (expained here, oprion 3) and use your own HTML editor..
