I've got my application set up for individuals to be able to submit their information, as well as provide the email addresses for two people to submit letters of recommendation, having them linked to the same application. I have it set up that the emails are automatically sent to the references after the individual submits their application. I would also like to send out an email to the applicant when the letters of recommendation are submitted. Is there a way to send out different emails depending on which "Submit" button is pressed?

It is not possible to send different emails depending on which "Submit" button is pressed, but you can use conditional logic to send email based on users answer. Inside of this guide you can find how to How to Send Email Based on Selection:
