I completed the set up of the form and set up the payment integration with Paypal. I saved the form and took the source code and loaded that into my site. I did a test and when I hit submit...it took me to Paypal, but did not send any type of email confirmation or put up a thank you message. I went back into Jot and took out the payment option and reloaded to my site. The thank you message did appear when I did that.
Can you help me?

Thanks for contacting us. What you can do is add a dummy item then what we can do next is hide this via CSS injection. This will hide the paypal option and will not be appearing, see this thread on how to achieve this; http://www.jotform.net/answers/73725-Hide-PayPal-s-Price-Option
I have too some guides on how to set notification of email and thank you page setting when doing integration, please check the threads below on previously addressed questions on same issue,
You can read more on this user guide on how to inject CSS in your form: http://www.jotform.com/help/117-How-to-Inject-Custom-CSS-Codes
Please let us know if you need further assistance, thanks for using Jotform!
