I would like to add in the options of Pet Sex and Neutered on this form to Pet 2 and Pet 3.
If I add it in, in jotform; the 2 new fields do not stay hidden on the form where it says Would you like to add another pet - the new fields appear below this. How do I add in extra fields in the 'hidden area'?

I've added that in your form and configured the condition. Please check and let me know if they are correct or not. I have also fixed your conditions with missing fields.
