to the same thread and marking the whole thread in gmail as "unread". Is
there any way to have jotform send the submissions as unique emails so it
doesn't go into the same thread? The way it was previously working was
basically segregated by day....So the submissions all were part of the same
thread for that day but the next day it would be a new thread of emails.

You can make the Notification E-mail subject dynamic. That is by including a field form the form so that the email subject can have distinction from the form submitter.
So in your case, if you want the submission email subject to have a distinction base on the Submission ID, you can append the field Submission ID on the email subject. (the Submission ID is a unique number)
It sends every submission as part of the same email thread...
If I am not mistaken, I believe this actually was being caused by your email client (gmail, outlook, ymail etc..).
Perhaps there is an existing email rule or message filter in your email client/reader that was automatically grouping the email messages coming from JotForm. I suggest you check the options as well in your email client.
