My clients' previous form builder allowed for a custom filled-in PDF to be emailed to the customer upon payment/submission. Is there any way I can create/manage a similar PDF from the information filled in through JotForm? (I am not simply a seeking to allow for a printable PDF of the information embedded in the form)

If I understood you correctly you want to sent your users PDF report of the data they submitted.
To achieve that you will need to create Autoresponder email inside of your form and to set PDF Attachment to YES inside of Advanced settings of your Autoresponder email.
If you want to customize your PDF report you can do it inside of PDF Designer:
