we had some problem with people submitting reference letters with the links created by jotform.

Is there someone I can talk about this process to avoid problems?

If I understand you correctly, you were unable to open the uploaded files in the form submissions page. I was not able to replicate the issue. I checked you account and I can see the uploaded files properly. Here's a screenshot:
