I recently upgraded our account with your company so that we can remove branding, but it appears that when a form is sent out, there is still branding. Does this mean that the branding is only removed from the form itself and not the email it sends out?

I see that you're asking about removing the email branding from your email notifications after you recently upgraded. All you have to do is after you upgrade you can then edit and remove it from your email notification. It should be an instant effect after saving but perhaps there was a delay.
Anyhow though, I've checked this on your form and as well as your last email notification that was sent out and I didn't see any email branding.
Please try testing this again by filling in a form and submitting to yourself to check it and let us know if this is still a problem or not.
After sending a test email, it appears to still display "Powered by JotForm" and "Create your own form today!"
You may remove the label from the autoresponder by clicking on Edit button of Autoresponder email in the email setup wizard. Once you are in the email wizard, you can place the cursor at the icon and click on Delete Row as shown in the image below:

That seemed to work on the backend, and generating a test, but when I go to our site and fill out the form, the form still shows the "Powered by" row.
I have sent a test submission from my end and see that the email notification and auto-responder is not having the branding logo. Please see the screenshots below:
