I am still a little confused with something else if you can help?
I want to make sure i have it set up right that if a customer doesn't complete payment they receive an email to say they need to pay before we can accept the order?

When you set up that the Pending payment email is sent, in the Payment Wizard, you can choose to send Notifier and Autoresponder:
So that will send Autoresponder to your users with the submission information including payment.
