The from field in the email that was sent is still showing as noreply@jotform.com, even though we already set the Sender Email of the AutoResponder to a different e-mail

I checked the embedded form 71138861858467and it does not have email notification.
Using custom sender email should work fine. However, if that's an SMTP email, make sure that your SMTP is working, otherwise, if JotForm will not be able to authenticate your SMTP, the sender email will automatically switch back to the default sender email noreply@jotform.com. This is to ensure that you will continue to receive emails normally as usual without any interruption.
By the way, I checked your account email and it's on the bounce list. I have now removed it.
jrice@ateamhq.com is on the bounce list
Reason(s) : smtp; 550 5.7.606 Access denied, banned sending IP
It seems your email server rejects email messages coming from JotForm. Please add our mail server IPs into your whitelist to prevent this from happening again https://www.jotform.com/help/145-Whitelisting-JotMails-IP-Addresses.
Thank you
