I love your form builder, but my manager is wary of using a 3rd party to route our form submissions.
Is there any way we can host the form and process the submissions ourselves while using your builder? Would this allow for file upload/attachment still?

The answer to that is yes. You can read up on that at the very last topic on the bottom of the FAQs page of Jotform here: https://www.jotform.com/faq/ (scroll down to very bottom of page and read " Do You License Form Builder Technology ".
The official page for it can also be found here: http://www.interlogy.com/products/jotform/ and just so you know upon purchasing the license and technology they will also help you embed the form builder into your website so feel free to read up on all of this and ask more questions if you have any. I hope this helps.
