Yes, if your form belongs to a free account your submissions is limited up to 100 submissions per month even when you downloaded your form files.

Two additional questions:

1) What is the advantage of incorporating the code?

2) The Premium package is very small with only 1,000 submissions per month and Professional package is very large with 1 million submissions per month. Do you have plans to create some intermediate package?

1. When you download a copy of your source code you can inject 3rd party scripts, apply external CSS to modify its styles. Just please take note, be careful on editing Jotform's generated field ID's because it may affect your form functionality.
