A few forms came back as "Incomplete Submission". There is an option to "complete submission" will this complete payment as well or should they go through and fill it out again?

Unfortunately, that will not process the payment process. It will only be considered as completed on your end but not with the payment processor. So if you did not receive the payment, it means that the person who made the submission decided not to login to the payment gateway or enter his card information for payment processing.
With this, I suggest that you check your account with the payment service if you have actually received a payment before you complete the payment on your submissions page, here in JotForm.
