Will payments through Square charge a fee?

I had built a form, and made sure that I linked my Square account to that specific "payment" field.  My question is will any payments that I process thru the payment field cost me the uncharge via Square, because I am entering the individual's credit/debit card manually instead of swiping it?  Square charges an additional fee (beyond the normal percentage for processing) if you enter card info manually to be processed, and I would like to avoid that as much as humanly possible.
