Is it possible to file completed JOT forms into folders and remove from ongoing projects in main screen?

I am not sure if I have understood your question correctly. Do you mean to say that when a form is completed, you want to remove it from "My Forms" section and just display in the folder you have assigned?

Please note that though you can add a form to a folder but it is not possible to remove it from "My Forms" folder. The only possibility to remove that form from my forms section, you will have to archive form. Please check the screenshot below on how to archive form:
