1. Each of the items I have that have variable prices are listed as "free" in on the order form. (image below)
2. I don't know how to allow someone to order multiples of multiple sizes.

1. It seems that you have removed the variable pricing option from the product list in your form as I am unable to view the "Free" word.
Let us know if you still require assistance regarding scenarios where Free is shown as it can be removed using CSS.
2. Could you clarify what your requirement is on the second query? If it's regarding users selecting multiple items with different quantities, it's possible in your form. See an example below:

Sometimes I can still see the “free” listed after Tee shirts , hoodies and 1/4 zip on my version I think it is right now but I do not know why.
As for quantities—If a patron wanted to but 2 tee shirts in a small and 2 in a large. I don’t see how that can happen.
Additionally I keep finding that the three band payment option frequently disappears when I go into a preview of the form. -

I checked your form and could find that it's fine now and the word Free is not appearing in the product list now.
For the query related to quantities, to achieve your requirement, you will need to create this product list outside the payment field and then pass on the total value to the payment field.
OR you will need to create another product list for Tee shirts inside the payment field.
I have moved your query related to the payment band to a new thread: https://www.jotform.com/answers/2054839
