Say i have a drop down that selects the applications being "tested" Can i have a spreadsheet for one application, another for another and so forth, that way we do not have all of the submissions for different applications on only one spreadsheet.

Unfortunately, we do not have such feature. When a form is integrated with google spreadsheet, it creates one spreadsheet and all submissions will only be saved in this spreadsheet.

Is there any way that we can have one main form branch out to other forms that each would have a separate integrated spreadsheet?
Say if i choose "VT" it sends me to the form that will save to the VT spreadsheet, if i choose "webpay" it will send me to a webpay spreadsheet. Is there something similar to this that I can do?

It may be possible, albeit a bit coarse... like this.
You will need multiple forms and this guides
Change Thank You URL after submission
Redirect to a different thank you page according to the form submission. Let’s say you have many PDF whitepapers. You can keep them in a dropdown list and depending on which whitepaper user selects redirect him/her to that particular whitepaper after the form is submitted.
Integrate each answered forms separately to google spreadsheet (it should work for each)
