I've played around a bit with JotForm and really love the capabilities it provides. I have an application in which I want to create a submission process for those applying for grants. I've created a test form with and upload button and all works fine. However, the file that is uploaded is accessible via link and the security appears to be an obscure URL - e.g. it appears that anyone in possession of the URL to which the file is linked can download it. Is there a way that I can add user permissions to the download of an uploaded file?

Unfortunately we do not have such feature. Download links are unique, they can only be accessed by the users who has the link. However, if you're looking for a more secure way of sharing your files, you may try Box or Dropbox Integration instead. They might offer this feature since they are file hosting services.
Hope this helps. Thanks!
