I have it set to send to my email and link to a seperate html. But the email submissions don't go to my email from the website.Page URL:

Some of your form doesn't have a notification email settings and some of the form has it but the configuration is incorrect. I've fixed it for you. Kindly submit another test to the live form and check your email inbox and spam folder.
I would also suggest adding firstname.lastname@example.org to your contact list and safe sender list - you can do this since you are using Hotmail address. Follow this steps:
Inbox > Options > Safe and blocked senders > Safe senders

When I do a submission on my site I still don't get an email to my email@example.com account, only see it in Jotform email. When I do a test on Jotform then I see it in my firstname.lastname@example.org. On the form builder it shows that my email@example.com is the default email so I'm little confused.

Yes the email on your account profile is firstname.lastname@example.org.When you press the test button, it will go always to this email address.
To test a different one, please fill the form out and submit it. Let us know if you need further help
