I thought the upload space per subscription was per month. But, I just received an email that we've gone over our limit. Is it a total amount, rather than a per month amount?

Please let me clarify that the space given to you by Jotform is one time space. That means that it will not get reset to zero every month as it happens with the submissions.
So, if you already reached your space limit, then you may consider to upgrade your account to one of our paid plans found in our PRICING page: http://www.jotform.com/pricing
Or there is an alternative solution. It is that you have to delete all the submissions that have uploaded files, that way you will free up space in your account. However, before you delete your submissions we recommend to do back up of them, that's because once a submission is delete it cannot be restored/retrieved.
