By that I mean I'd like to have a link which when you click on it, alwasy shows the most up to date version of my jot form entires (in the form of an excel file or similar). The only way I can see of doing this is by running a new report everytime someone completes a new entry. Can you please advise?

You do not have to export your submissions in excel to view the updated submission data. Please be noted that you can create a report which will give you an URL and clicking on this URL will give you the updated list of submission records. There are a variety of reports type which you can take a look at it here: http://www.jotform.com/help/chapter-6-Reports
In particular, I would suggest you to take a look at the following reports:
