I have two checkboxes in the configurable widget and it doesn't seem to be coming through on the submission on which box they are checking.

I cloned that form, and I see you have added the configurable list widget, but you have added only text boxes, I did not find any check boxes. I did a submission test, and I see it did come in the email notification:
Could you try deleting and setting up the email notification again? Let us know if that helps.

I did see the empty checkbox option in the resulting submission
when I checked the form in my Form Builder, I found that the checkbox option of the Configurable List was wrongly setup as it does not have an existing option/answer.
for the configurable list checkbox, the setting should be like this
I suggest you checked the user guide: -How-to-Set-Up-the-Configurable-List-Widget
and checked the configuration for checkboxes.
Correct the setting on your widget and it should now work fine.
