I'm trying to get the PayPal Pro template to work but when I test it on my site I get a message saying due to security they do not allow payments to work in frames. Does the Pro template just not work anymore?

Which of your forms are you having this issue with? Is it this one: http://www.jotform.us/form/50574365615155
I did a test submission through the standalone URL and I was directed to the PayPal login page just fine.
Can you provide the URL for the website the form was embedded on? Possibly you might be getting this message because of how the form was embedded. Did you try using the iFrame method to see if the issue would be resolved? Please provide feedback if you explored this option. We will await your response.
