When we set up the account we added an ftp to a folder we have on our server
I have now received about 15 emails with large files attached. - I thought that we were not using your storage space because we had set up the file to work with our existing ftp account ( I do also have a 1 Tb dropbox accout )
the file we setup to receive these on our server has not received any files.

Have you followed the steps found here on how to setup your FTP submission: http://www.jotform.com/help/177-How-to-Enable-FTP-on-Form-Submissions?
Also, make sure that you click "Test Connection" when setting up your FTP.
Make sure that the FTP log in credentials are correct and do try a test submission. In my end everything seems to be working as expected.
Regarding the upload storage to JotForm, the submissions with attachments on them will still be uploaded in our storage, setting up an FTP or other 3rd party file sharing and storage services like Dropbox would only give you a real time back up of your submissions.
You could share a screenshot of your setup so that we can check it, you can just blur or remove the log in credentials.
