Are there any restrictions for sub users being able to create fillable PDF's? I am able to create with no issues using our main account but our users using sub accounts don't seem to be able to ?

It depends on the access you have granted, if you allow the sub-user to only view submission, he won't be able to generate a PDF, please check this guide: https://www.jotform.com/help/232-How-to-Share-Forms-with-a-Sub-Account-User

I have checked the permissions and they definitely have rights to edit the whole folder the form is in. They can edit the form etc just can't create the PDF.
When I create a fillable PDF using our main account login I get a box to choose page break and submit button options and then the yellow bar at the top that says 'working' before the PDF downloads.
When they do it they don't get the options and no working at the top of the screen. The PDF looks like it downloads but when you click on it the view a screen opens that says PDF failed to load.

Unfortunately, sub-users account will not be able to create a fillable PDF form in the Shared folder. They can only view the submissions and edit the form. They won't see this pop up once they tried generating a fillable PDF.
However, they can still create a fillable PDF on their own my forms folder. Hope this clarifies your concern. Thank you.

Can you clarify for me. The user has created the form themselves, using their login, that is the login they get as a subuser of our main account. Is this classed as their own forms folder or a shared folder? They are in "my Forms" for their login but still can't create the PDF.

The sub users can create fillable PDF forms, but not in a shared folder. However, they might be able to create forms or fillable PDF forms and transfer ownership to another account, please see more information about it here:
