We were signed up for the basic free form. We went over our payment submissions by 3 in September which are in incomplete payments. We upgraded in October, do the payments that went over automatically get re-submitted or do I need to get in touch with the families?

If you have received their payment e.g. via Paypal, you can simply mark the incomplete submissions to complete. Note that completing the incomplete submissions will not process any payments. It will only mark the submissions complete and process the notifications. Check this article for more information http://www.jotform.com/help/135-How-to-View-Pending-Submissions?.
However, if you have not received any payments from their submission, you have to contact them and ask to submit the form again.
