Just wondering when I enter a custom 'Thank you' URL - where is it stored? It doesn't seem to appear in the form html, css or scripts.

The Thank You URL setting is for your own custom web page URL. This means you will have to upload your own Thank You web page in your own preferred domain, and then point the Thank You URL of your form editor to that webpage.
Example, if you wish your form to redirect to Google.com after submitting the form, then you will have to set your Thank You URL to http://www.google.com/

Perhaps I should have been clearer. Where is the reference to the URL kept? ie <a target="_blank" href="my url"></a>
I can't see it in my form html or css or js.

It's behind JotForm's servers. There is no reference in the form's HTML code. As you can see, the form submits to submit.php, then in there it processes the saving of the submitted data and the conditions where the thank you page should be redirected
