I have a logo for all our forms. It is showing the normal scale when I look at a submission but when I go to save it as a pdf it makes the logo take up the whole first page.

Try resetting the PDF design, go to your form's submission view: http://www.jotform.com/help/269-How-to-view-Submissions
Click on PDF>Customize PDF:
Then click on the reset button:

I tried that but it didn't change the size of the logo when I save as a pdf. It still saves it as a whole page.

I see that the actual size of the logo uploaded is 1712 x 1632. I've tried cloning your JotForm and checked the PDF report. I see that the logo is large to fit the width of the page. Once the PDF submission report is reset to default, you may resize the logo to smaller and then align it to center. Please see the screencast below:
Alternatively, you may change the logo on the form with a smaller size logo by re-uploading it.
