I need to design an anonymous form which tells the submitter a unique ID (a counter would do) after they submit. I cannot use emails since I must not ask for their email.
I know of the "Unique ID" widget which allows me to track the submissions. Is there a way to add it to the "thank you" message so that the submitte sees it? If not, is there any way I can achieve the above?

Yes. It is possible to have a unique ID for each submission and display it on the Thank you page by using the Unique ID widget on your JotForm.

You can display the Unique ID on the Thank you page by changing the Thank you message to add the Unique ID form field.
