The only way I can pre-check options is to import the data into my html file. Is there a way to do this and still keep the source file in JotForm?

I was not able to open webpage you provided.
It is possible to pre-select check box options. Open your Form Builder, select your check box field and than click on Selected option. Select options that you want to be pre-checked on your form and click OK.
I have cloned the form you last modified and pre-selected some of the check box options. Here is my demo form: https://form.jotform.com/61795032107957
