Is there any way to have the "Random Value Generator Widget" value not appear on the form when populated for submission, but to have the value appear on the auto-responder?

If I understood you correctly, you do not want that Random Value Generator widget code is shown on your form, but you want that value of that field to appear in Autoreponder email.
You can achieve that by setting Hide? option to Yes inside of Random Value Generator widget settings.

When selecting hide, you cannot get the widget field to appear on any emails or auto-responder even though the widget id is inserted on emails or auto-responder.
What about the Unique ID widget.

I made some test on my form and I was able to hide Random Value Generator widget code on my form and show it inside of Autoresponder email.
This is how my demo form looks like. As you can see Random Value Generator widget code is not shown.
And this is how Autoresponder email looks like. Random Value Generator widget code is shown.
You can also disable label of that field inside of Form Builder.
I have inspected some of your forms, but I was not able to find any form with Random Value Generator widget. Please provide us ID of the form you are working on.
