I want my customers to have the option of choosing a package deal or creating a custom order but not both. On a custom order I need to allow them to choose multiple products but for a package deal they would only be allowed to select one plus I was going to give them an option to add a few products if they like to. I tried separating the payment option into two but anytime I edit one, the other is edited as well. Is there anyway around this or any type of conditional logic I can use?

Unfortunately, it's not possible to have more than one payment integration added to a JotForm form.
There is an alternative method, but that will require to create separated forms for both payment methods.

Alternatively, you may set up your products using basic fields and performing calculations to get the total amount due.
