The PDF report attached in email notifications is basically the same as the downloaded from the submissions page of your form, you may edit it and make sure it looks like you want and includes the desired fields, this guide will help you editing the PDF report of the submissions: https://www.jotform.com/help/384-How-to-Customize-PDF-Submissions-Report
If you're noticing the reports are still different, please kindly provide us some examples about it, you may send us attachments to support@jotform.com including this thread id in the subject as reference 1586479 and letting us know via this thread once you have sent the email.
