How should I go about clearing our submissions if we get the "Over Quota" message?

You may also check first in your account usage page to identify which account usage limit had been exceeded.

To clear submissions, you can delete form submission data.
User guide : How to Delete Form Submission Data
Your Upload Space usage is related to submission uploads on your forms.
If you deleted submissions, you also need to clear the Trashed entries to recover the Upload space for deleted submissions.
