Okay...my order form is all set up ( I think) and now I am trying to figure out the payment option with paypal

I think I figured out the paypal link
When customers place an order they will be able to choose to pick up their order or to have it shipped.  What is the best way to set this up?

Did you meant you want to add Shipping option to the Payment Form?

You can add that option when configuring the payment in the Payment Wizard.

You can just add the option in your form so that you will be able to determine how the customer wanted their order to be received.

Example, you can add the question "Delivery Method" using the Radio button with the option

1. Pick-up

2. Shipped

 

Is this what you wanted to do? Let us know if its not.

Okay, I have that set up. Now how do I set it up so that only the Shipped option in the radio button gets a shipping charge? We do not want to charge the customer shipping if they are picking up their order.

Unfortunately, it is not possible to conditionally add shipping amount based on the selection of another form field. How about creating two different form one with shipping and another one without shipping? You can embed both these forms in one single form and show hide based on the selection of delivery method.
