Where is the best place to put the emails of the employees that should receive a specific form? I must be doing something wrong or putting the emails in too many places.

Can you please explain in detail the scenario? Are the employees you are referring to, the one filling out the form?
If yes, then you simply add a field where they can put their email address, then create an autoresponder email.

If not and those employees will only be notified depending on answers selected within the form, then please create a notification email and link it with a condition.
